Description In this project, we utilized Side Population (SP) assay to enrich CSCs from human HCC Huh7 cell line. Compared with the non-SP (NSP) cells, the Huh7 SP cells showed stronger abilities of proliferation, colony-formation and invasion, suggesting that the Huh7 SP cells possessed CSCs properties. RNA-seq analysis and RT-qPCR confirmed the Huh7 SP cells maintained a distinctive stemness gene expression signature. Based on the integrated analysis of Hi-C, ATAC-seq together with public ChIP-seq sources, we found that the SP cells preferentially harbored motifs for transcription factor (TF) Nr5a2 and Klf13, and we also identified 12 promising candidate genes, which were up-regulated in the SP cells. Furthermore, our data suggested a potential role of Nr5a2 in the stemness maintenance and drug resistance of CSCs by increasing the expression of CYP1B1. Together, our work highlights the utility of epigenomic profiling to uncover the mechanism of gene regulation in CSCs and provides promising drug targets for HCC targeted gene therapy.
