Description We assembled a draft pistachio reference genome, and re-sequenced 107 whole genomes from 93 domestic and 14 wild pistachio individuals, and another 35 genomes from 13 Pistacia mutica, 13 Pistacia khinjuk, 4 Pistacia integerrima, 5 Pistacia palaestina. Utilizing comparative genomic analyses, we found expanded gene families, e.g. cytochrome P450 and chitinase, which were likely involved in salt tolerance for pistachio supported by RNA-sequencing. Comparative population genomic analyses revealed pistachio was domesticated ~8000 year ago, and many genes under artificial selection, particularly genes involved in starch metabolism and seed development, which likely contributed to the successful domestication of pistachio.
